You can get fly from beating Zapmolcuno in the NPC Fights.
Only after you beat the Zapdos, Moltres, and Articuno. The move Fly will replace the moves of the pokemon that beats articuno

the easiet way to do that is to get 1+ golurk, 2+ jellicents and the poke you want to have fly on your team. Keep on going golurk vs. zapdos till you kill it without killing golurk(immune to 3 of its moves). Then take jellicents(resists or is immune to all moves) against moltres and articuno, and then bring in the poke that wants to learn fly on the killing shot. Thats it, 3 pokes, even easier with more.
