I tried taking my pokemon out of my party by hitting [0] in pokemon list. it says it was moved from the party to the box, but it was still showing in my party. Can someone explain this?

Well, Pretty much, It either Cloned, or it is in there and you just need to go to a diff page and it shouldn't say it's in there

Try clicking on return slots 2 - 6 to your box and then reorganize your party, this worked for me. I used to have this glitch as well.

Okay, I will try fix this glitch. Do these types of glitches happen very often or rarely?

This seems to be quite an old glitch. I'll try to fix this even though I am having trouble trying to find out the cause of this glitch or how to do it.

I have this glitch some times too

I was once training Regices, and when I'd move one from the party to the box, it appeared to stay in my party, and if I clicked another slot, or [0] again, it would take multiple Pokemon out of my party. I thought it was just due to the fact that I had multiple of that specific Pokemon, that something got confused, but I see others have the problem as well.

For me, it didn't go away when changing pages or refreshing, and each time it glitched, I had to log out, and then back in again, or my party would be messed up. 'Messed up' meaning that; if I put a Pokemon in a certain slot, it wouldn't have the numbers to move it to other slots, and if I moved a Pokemon to that slot, more of them would become unmovable.

I haven't encountered either the 'cloning' or 'unmovable' glitch recently, thank goodness, because they were a hell of a hassle, but for anyone suffering with something like this, I found that keeping a party of 4 or less seemed to lessen the chances it would glitch.

It used to happen to me nearly all the time, it doesn't anymore.

Da Man, it seems to have just been happening to people every so often. Because, I know when I cam back after a month break my Pokemon were cloned whenever I tried to move them from my box to my party. I have found out that if you return Pokemon in slots 2 - 6 it will fix this glitch/error. After I sent my Pokemon that were in slots 2 - 6 to the box and then rearranged my team, I have not had this glitch since.
